I have this same issue.
However it is the same problem on MrMC, SPMC and Kodi.
It used to be that the Shield would only output HDR content at 50hz and above, but it seems that was fixed in the Shield 5.0 update to allow HDR at 24/25 also.
So I don't know if this is a bug with the shield or something changed in MrMC/SPMC/Kodi.
If I have adjust refresh rate set and my HDR file plays at 24p my TV displays that it is receiving HDR signal but it quickly flicks back to SDR. Turning off the adjust refresh rate option and HDR works fine at 60, but obviously the pull down stutter makes it painful to watch!

Fix will be in MrMC, soon.
In Kodi/SPMC, you probably still get it because your "refresh rate delay" is too low.
Problem is that HDR is triggered by first picture of the video, but reset by refresh rate switch.
So, if the delay is too low, you get:
- First Pic
- HDR mode
- Refresh rate switch -> HDMI reset -> HDR reset
The delay ensures the first pic (and HDR switch) only happens after the refresh switch is completed.
In Kodi/SPMC, you probably still get it because your "refresh rate delay" is too low.
Problem is that HDR is triggered by first picture of the video, but reset by refresh rate switch.
So, if the delay is too low, you get:

- Refresh rate switch -> HDMI reset -> HDR reset

For HDR content, SPMC Krypton a2 is working perfectly fine, HDR triggers 10 out of 10 times.
I use a 3 seconds delay.
MrMC triggers HDR very randomly, maybe 1 out of 10 times (using the same settings with SPMC)
I use the latest 6.3 firmware versión (shield)
Can’t wait for the fix for the full switch to MrMC, lately almost everything I get movie wise is 4K HDR

i am still using your krypton a2 spmc version because there is nothing better yet.
Can you already tell when MrMC will be on the same level?
